Super Jet what is likely source of leak?

The 2" hole on the right in your pump area is not stock. As said leaks can come from many places, plus you have added areas for problems. Could be your scupper, what ever that 2" hole is, ride plate bolts, drains, exh tube, drive shaft tube, etc.

(Yamaha 650 cases with different intake ports welded on)

This was a popular mod back in the day, like stated before 62t cases. RIVA did these, but used Kaw 750 reeds, intake, etc. Looks like this may be a home done one, obviously the reeds are now Kaw 750. At 1st I also thought it is some kind of Polaris, as the reed cage has a rubber gasket built...

    Coil question

You should see a rise at your battery, but you do need to revit it up. Sounds like you have a bad rectifier. Not uncommon.

Best pipe on 750 stroker conversion

Jet Pro was a Westcoast knock off. TNT = Best, Factory pipe 650 pipe is also very good.

    Coil question

Set your plug gap tight. Try .020 SPark testers I use here, have little bulbs in them that glow. I like to test with these at dusk (Sun going down) with the ski strapped on the trailer, running with the hood off. You can then easily see weak, or lost spark.
