Please, note that your stator has to be good (charge coil!) for the msd to work properly. I installed a used msd enhancer into a friends Blaster that had been running well. Did not work well- reinstalled oem cdi, all well again. Found out the 61x stator had been previously micky moused together...

Don't know what kind of "carb linkage adapter" you're using- but expensive carbs deserve a decent clamping coupler.

I don't know what is causing the op's pick up/ flw magnet clearance problem. I do, however, recommend he fasten his pick up wires. They are made of cheap, coarsely stranded copper and just love to fracture from vibration- no, I did not get this from a book or the web, just learned the hard way...

The midshaft shown in your pic has some annular grooves machined- that identifies it as after market and it only comes in one diameter "flavor"- the one that's been in use for 26 years . Diameter is a bit larger than the 90-91 sj -which likely were replaced ages ago.
