Jet Pump Shaft misalignment

Ok so after about a year of "being too busy" I am finally putting my square back together. I have a problem, I think. I put the pump assembly in last night and even with the all the shims at the back of the pump the shaft is resting on the bottom of the hole going through the hull. ( Can you picture what I am saying?) Like the pump needs to be shimmed down more in the back to get the shaft to come up in the front into the center of the hole. The shaft does not look bent from visual inspection. I dont remember how it was when I took it apart, I do know the the bearing for that shaft needs to be replaced, cause it sound like there is a pound of gravel in it. I have tried it with no shims and pretty much all other combinations. Is this normal, should you have to pull up on the shaft to get the bearing housing into place?
Maybe it was like this before and that is why the bearing is toast.

I have the same problem with mine lining up...kind of. Every combination I try does not make it any better. If yours is resting on the bottom of the hole that that is off way more than mine. You deffinatelly have something going on there. Ftom what your saying you are going to have to shim the rear of the pump to bring the shaft up enough to line up with the intermediate bearing.

If set up correctly, the mid-shaft will just slide onto the driveshaft and it's locator pins will line up perfect. You should not have to pull the driveshaft in any direction, that's what the shims are for, and yes, it is the likely cause of your bearing being trashed.

Something is wrong.
