Super Jet MSD total loss problems

So I bought a used Pro-Digital multi channel multi spark total loss setup. Guy said it had 5 rides on it.
I'm trying to get it setup now and I'm having problems.
With pickup plate and flywheel on, s4 on channel 3 off, and s3 on channel 1 off I rotate the flywheel and no spark. I pulled the woodruff key out and slid flywheel back on and slowly rotate it by hand no spark, if I spin it quickly both plugs spark at same time. If I disconnect the 6 prong hookup and jump either the both brown wires or both yellow causes both plugs to spark at same time and I can hear spark coming from the coils.
Both orange wires from coil are going to one white wire, one black from coil to brown and other black from coil to yellow

So I figured out why it was sending spark to both spark plugs at the same time. Now my problem is when I mount the flywheel and rotate it by hand slowly it won't send spark to the plugs. Again if I pull the woodruff key and put the flywheel back on and spin it quickly by hand it will start to send spark to each plug but not if I rotate it slowly. The pickups work and coils work. Is it just my air gap? What's the gap supposed to be?

From memory what you are seeing is normal (spark when spinning faster). The signal has to come at a certain speed or greater for the output to be sent to the coils. If you are getting spark, the air gap is ok.

When I say spinning faster I mean when the woodruff key is out and fly wheel is on I start spinning it fast with my hand. Like if you had a bicycle wheel set up and you kept slapping the side faster and faster to se how fast you can get it to go. When I do that it starts sparking. If I just slowly rotate the flywheel with my hand it won't spark.
I'm trying to figure out what is #1 plug and #2 plug and the manual says after finding TDC, rotate flywheel slowly till the spark plug sparks and I can't do that.

It's a single magnit in the flywheel.
