WaveVenture 1100 help

I have a 96 WaveVenture 1100 that I fixed up and got running I’ve taken it out multiple time no problems. Last season I’m out at the river on a 5 day trip and out of nowhere boom lose power won’t go above 40ish miles an hour. Automatically think I blew a cylinder and don’t look into it any further. I let the ski sit for months until about March of this year I decided to finally buy a compression gauge and compression test it. 118-120psi on all cylinders. So I start digging deeper put new spark plug boots on and bam runs perfect water test and she was ready for a lake day. Spent a whole weekend riding it no issues. The next time I see take it to the lake I make a hard left turn at about half to 3/4 throttle and again it loses power and won’t come back. I’ve tried trimming the plug wires back, new plugs, new boots, a different battery, change out the fuse nothing worked. Any one have any ideas as to what it could be. Thanks

It could be like 47 things. When this happens get on it right away dont wait. Id start with draining the tank.
Yep could quite easily be water in the gas especially if it has sat with ethanol fuel in it , one quick test is to start pulling plug wires one a time to determine if it is still running on all three cylinders . Also check the fuel hoses, i have seen them crack on 1100's especially the small formed hoses for the fuel pump. Look at the area behind the engine coupler and make sure the rear crankshaft seals are not pushed out of the case.

It’s still running on all 3 the pitch changes when you pull each plug off and put it back on. Weak/erratic spark is what I’m thinking so what would cause that?

I have replaced a few CDI boxes on those over the years, the way they are mounted to the engine they are subject to a lot of heat and vibration, I see you have checked all the simple stuff first, spark plugs, plug boots-wires. , you may have to get an inline spark checker and check it in the water under load to see if the spark is breaking down or not, also run the ski at night to see if the wires are throwing errant sparks anywhere.

When is the last time the carbs were rebuilt, on Yamahas they need to be rebuilt every five years or so , or at least that has been my experience with them, usually the main diaphragms get stiff and or stuck to the cover plate, might be worth a look.
 
I went through a few cheap ebay cdis on my superjets before I stopped screwing around and got oem or enhancers. Every cdi Ive ever been through did some different random thing. One sounded like a single cylinder. One would crank endlessly and not fire. One made the ski top out at mph
