Super Jet Breaking up when gets wet and it's not plugs

So it runs great when the engine is dry as soon as I do a stab or get water in the hull it's like a fouled spark plug but it's not have no idea. Would like some help.

The tubes that direct water on my hood are missing. This happens to me often especially if I sub deep and then fall to the side. When it happens and I cant restart, I pull the plugs and there is milky gas/oil/water mixture on the plugs. My SN hood sucks, and it sucks even more with out the proper tubes to direct water to the bilge and not all over the engine. thats my theory.

You say ti runs great when dry...does that mean the intake tract is water free or the hull is out of the water or otherwise dry. Problems like these are frequently the most obvious in nature- meaning your letting a gulp of water in.

The ski is running in the water when I sub it or stab it and it gets water in the engine bay it starts breaking up but will crank and run doesnt leave me stranded just runs like crap.

You are ingesting water into the carbs. You need those tubes bad to direct the water to the bottom of the hull,. Get an electric bilge too.

Are you riding saltwater? If so, you need to go through your electrics.
The first two things I would do:
1. Plug caps - Cut back until you reach "good" wire and use MSD ends.
2. Grounds - Make sure your battery cable is good. Run a spare ground from the battery to the engine case.

Is the cover over your driveline couplers. If not any little bit if water will scatter all over the inside of the hull and will get water in through the carbs.

start/stop is exactly that. If it stays running at all, i would be surprised if the SS had anything to do with it.

With the hoses off your hood and no coupler cover, that is your problem. Fix that first, then look at your electrics.

Do you properly gap your plugs? Or run them right out of the box. Stock ngk gap is .3, thats too big a gap for operation in salt water. Try running your plug gap a little tighter. Stock and JSS coils have trouble jumping more of a gap than that when they get soggy. Ask me how I know :)

You bought a jss E box? I would try what buck suggested. Then Wilkey, Coil wire/cap has bad/ broken spot. I have experienced what you are describing on my skis before, it was both of the things they stated.
