Coil packs smoke when trying to start

A couple days ago I got a rock jammed in my pump. I tried to start it several times not knowing there was a rock jamming it up. I ended up towing it back to the launch. When I got it home I pulled the rock out of the pump, however when I tried to start it, it would hardly turn and the coil packs started smoking. So I pulled the plugs and turned it over and found my motor was loaded with water which explains it not being able to turn over. So I pulled the spark aresters, flipped it upside-down and cycled it for a couple minutes to get all the water out, making sure to turn it over until every drop was out. Once all the water was out I flipped it over and tried to turn it over with the plugs in, same thing, coil packs started smoking, take the plugs out and it turns over just fine. I have since tried a different starter and also flipped it upside-down with the plugs out for an extended time to drain any possible water still in the motor with no luck, still having the same problem. The ski is set up with a Yamaha based Dasa 950 and an MSD total loss ignition. Any help would be appreciated. Thanks!

Rust is forming right now. You need to get this running right away at any cost or you need to disassemble said motor and properly lubricate everything inside. Time is not on your side on this one.
 
Put a brand new battery in, tried bypassing solenoid, different starter, and also pulled my flywheel cover to see if it was filled with water. Still no luck. Turns fine with plugs out, plugs in, hardly turns and coil packs start smoking... :(

I hosed it down with fogging oil right away and several times since and also cycled the poop out of the motor with the plugs out to hopefully get a good coating of oil in there. Both the negative and positive cables look good to the starter, good continuity.
 
Tear the motor down now complete and clean everything and oil it up good if it's not already to late
Yes, do this. Dasa engines aren't cheap but gaskets are. You've checked everything that could be wrong. Starter, leads, battery, solenoid. So check them again, perhaps the replacement starter you used was faulty also. If you've sunk the ski double check the leads, especially the negative line
 
20160816_180411.jpg She lives! I went through everything one more time as suggested. Turns out the ground wire had a break right at the post ring for the starter. Crazy how everything that happened individually could have caused the issue. I think the ground was the initial cause of it not wanting to turn over in the first place. When we pulled it on shore to look at it the rock lodged in the pump and then the motor filled up with water on the tow back. Once I got it home I found the rock, pulled it out and thought the problem was solved. Nope... Then the water in the motor, thought it was solved... It's always the simple things... Thanks guys!
