Super Jet Dont know where to go from here, no spark HELP

I am fed up with this because I can not figure out what the issue is.

Last summer I was riding and my sj started loosing power and running like crap, eventually it killed and would not start again. After about a half hour of being stuck in the lake it finally started again. started riding home and half way home it started running like crap again and killed. I paddled to shore and my buddy rode home to get the truck and meet me. right before he got there it started one more time and ran crappy and died. Got it home and checked the spark, it was just an occasional weak spark and after a while no spark at all. I Took the crank case cover off and there was some water in it so I replaced the stator, still nothing so I replaced the coil, then it was the end of summer and I didnt have time to diagnose and fix it before the freezing minnesota winter so I put it in storage.

I got it out a month ago and so for I have tried:
Disconnecting the ss switch
new stator
new coil, plug wires, boots
new cdi
a different ground wire from battery to head bolt
three sets of spark plugs

Maybe its something stupid and simple im missing? Or maybe some burnt or broken wire somewhere that im not seeing? I dont know...

Of all the little wires Im seeing is there any specific ones I should check first that would cause this problem if they had bad connection? Or could it be any of them?
Or maybe I hooked up the wiring wrong when I replace the cdi or stator does anyone know of a diagram to help? Its 61x electrical...

If anyone has any advice for me that would be awesome thanks!

I know I have a 61x cdi I just put it in. I'll try and find out about the flywheel and stator, although I'm not sure how to tell does it say right on them?
 
The new stator come with a new pick-up? Have you performed any ohm or voltage testing?

sorry Im new to this what do you mean by the pick-up? And the guy I got the stator from had an ohm meter and tested it right there when I picked it up and he had a chart and it looked to be in the correct range.
 
Well if you get a chance ohm check the pick up coil wire (should be blue) and post results
