Well if you've undone everything you've done recently then the only thing to look at is things that could've been affected. If you truly believe you took on a lot of water, a blown head gasket is very possible. Have you noticed steam coming out of the pissers right after you turn the engine off? Shine a light inside both spark plug holes. If one is black and one is clean, you've blown your head gasket. If the pistons look fine, your next step is to pull the carbs off and open them up. Could be any number of things inside the carb causing your problems so pull everything off and make sure they are clean and nothing is in the jets.

There is a little steam that comes out of the pisser. Could that be from the head pipe gasket being damaged? That's what I am working on now.

SXR's are usually fine but did you inspect you carb base gaskets when you had them off? Could be an air leak there. Sounds like and air leak or if you have ever sank it water stuck in your carbs, but since you had them apart to check Im assuming you cleaned them with while they were apart. Josh is pointing you in the correct direction.

If the head pipe gasket is blown you'd be able to see a whole bunch of crap around the head pipe where the exhaust has been blowing out. First step is to check the carbs. I have a sneaky suspicion that the head gasket is letting water past but I wouldn't pull the head on a stock SXR motor until you've ruled everything else out. My 750 didn't like it very much when I reused old head gaskets and it's similar in design. Kawi head gaskets aren't chump change either.

If you sprayed carb cleaner, etc around the base of the carbs with no increase in RPM theres not an airleak there... IMO

Pull the plugs and see if one piston is cleaner, simple way to check the head gasket without pulling it....

replaced the head gasket and exhaust manifold gasket, but the problem remains. could the issue be caused by the reeds or pop off?

Fixed it! I met a guy named Bill from Hurricane Racing at Daytona. He voluntarily spent a large chunk of saturday working on my ski. We narrowed it down to the carbs, so we lowered the pop off to 18.5 (it was 24, which was too high) by replacing the needles, springs, and seats. However, that didn't make a noticeable difference, so after that we cleaned the jets and replaced my stock 72.5 jets for 80s, which was a big jump. After that I put the ski in the water right at 5pm... and BRAP. Ran perfectly.

Until the lifegaurd got pissed haha

I'd like to thank Bill at Hurricane Racing for giving me a lot of his time and knowledge, especially during the races at Daytona. Cool guy.:You_Rock_Emoticon:

Also, thanks Eric Malone and JJ for all of your help!
