When I took my engine out it had two shims on 3 of the mounts. One only had one shim. Should I leave it like that?

you shim your motor to match the coupler every time you remove the motor.

Interesting, how do i know what it needs? Just by play when its attached to the coupler?

using a straight edge off of the motor side align the couplers as perfect as you can get. check it all around the coupler.
