engine running rough, 93 sj 650

A bad rectifier/regulator would cause the battery to discharge in far shorter time than normal.
It has no influence on how the engine runs.
 
Runs rough at idle and on throttle. Any ideas on where to start trouble shooting? don't think it is plugs or fuel. carb is rebuilt. I have check the coil for resistance and it is within the service ranges.

Have you cleaned the carburetor and/or rebuilt it?

When did it start running rough? Did this happen suddenly or gradually?
 
i dumped it, got back on and it fired up fine, rode it for a few minutes and it slowly started to loose power an run rough. got to shore and checked for water in compartment, not much. it would start after that but no power and rough. I had to get towed in. after towing it had more water in compartment so i drained and checked enginer for water, none. It would start after that but would run rough at idle and on throttle. i have rebuilt the carb. i'm pretty sure the plugs are ok. Fuel is ok. I've checked the coil resistance and it is within the spec. Still rough.

Do a cylinder compression test also.

Replace your spark plugs, even if you're pretty sure they're ok. I believe it was Steveo that told me to change the spark plugs first when it starts acting up in the middle of riding. I've had the problem you're describing caused by plugs.

And check the plug caps and wires. The ends of the wires can get very corroded and the strands just break apart. New plug caps (MSD) and chopping the wires back till you find good copper might help a lot.

Just another thought here. I swamped my SN one time pretty bad a got a whole lot of water in my fuel tank/lines. Steve Uk and I coulndnt figure out what was wrong till we looked at the fuel lines. ( thank god for the clear lines from fuellinebiz ) There was so much milk in there we could have had some cereal. Got home drained the tank and cleaned the carbs, some fresh fuel and were back out the next day!
 
Ok, ski is still running rough at idle and on throttle. i have checked and or eliminated the following:
water in fuel, carb, lines,
several spark plug changes
carb is clean and re-built
coil wires trimmed back
compression 145ea

Where else should i be looking?

I would consider pulling the flywheel to see if your stator is loose or maybe the woodruff key has sheared.
 
You need to pull the tank, but the rest can be done without removing the engine.

The timing marks are were off slightly, so i alligned them. No change. Still rough.
Any other thoughts?
Would a bad coil cause it to run rough, or would it not run at all?
Don't have access to an e-box to check.
