have never used silicone in a Superjet pump. light grease on the pump seal is all that would be needed. Be sure to compress the pump seal when installing the pump. This can be a pain to do.

Might seem stupid, but easy to check.. but you do have the little rubber piece that goes on the front part of the impeller right? This can cause a lot of issues if it is not there.
You can start it no problem with pump out. Do you hear it most at idle now ? Was thinking maybe your new bearings are smoother & Easier to rotate than the old ones so you might here more driveline splin rattle. Plenty of grease on the splins?
