SX/SXi/SXi Pro Hot miss

My kid has an SXI pro that got water in the Ebox and quit. I took it apart and replaced the coil/plug wire assembly and the wire fittings into the ebox. It ran great for a while, maybe an hour or so but now it will run on both cylinders for about 1 to two minutes and then starts missing on one cylinder. Ny instint tells me that the new coil I have is faulty but I am looking for a bit of advice from anyone with Kawasaki experience? Another Question, can you run these things out of the water? Connect a hose somewhere and test run it? It would be nice to let it run for a while and experiment with some things to see if I can isolate the problem.

Could be coil. Maybe CDI. You are suppose to run it on the hose to flush after riding. It should have a connection for either a threaded hose or for a flush attachment. Make sure to start ski, turn water on, then turn water off, turn ski off. Water should NEVER be on while is not running.
 
Thanks. I'm thinking it is likely the CDI since the coil is new. Kind of spendy for a ski I only have a few hundred in. Anyone have a good used one they'd part with?

I've had two separate ignition problems with my SXIPro. Both intermittent in nature.

First, random loss of spark lasting a few seconds up to a few minutes at a time. Completely random, but it didn't happen every time I took it out. A couple times I pressed the start button while still planing and the motor fired up again. Once it happened at home while flushing. In the end, replacing the CDI cured this.

Then several months later the second problem. Spark would get progressively weaker the longer the motor ran. Sometimes I had to wait half hour or so before it would start again. This turned out to be the coil(non-OEM) and as soon as I changed it out the problem was fixed.

In both cases swapping out components was the only way to narrow it down.
Now I keep a spare CDI, coil and stator. Not all new, but all known to be working.

It's a guessing game, if you have to buy parts to swap then start with the cheapest item first.
