FX-1 Little electrical help please - with pic

My brand new AGM battery went dead last night while riding; I haven't started trouble shooting yet, but when I opened the electrical box I found these wires disconnected. Should the pink wire coming off the CDI be plugged into the black wire that is grounded on the post inside the electrical box? And... would these wires being disconnected cause the battery not to charge?
