Also check to make sure your carbs are both opening up if you are running duals. I have had my carb linkage come loose and keep one carb butterfly closed while the other one opens fine. Feels like you have dropped a cylinder when it happens. Might want to sheck your reeds too. Make sure the reed block hasn't come loose from the manifold.

guessing if you have an 05 you probbaly dropped the msd in yourself - try putting the stock cdi back in and see if you still have the issues

ah too bad you did that, wrenching can seem intimidating at first but you could have bought a new.....whatever for the price of someone else's cost to repair and diagnose. There are only so many things that will make you motor run on one cylinder and for each symptom, someone on this board has figured it out. free info, jist ask us, we all love these stupid things and love fixing peoples problems. keep us updated on what he finds out.
