No spark on my new blaster

Ok so i got the blaster running decently and giving good throttle response throughout the rpm range. Ski still had a slight miss but nothing too bad. Last time we took the ski out the ski started acting up again missing worse and worse. Decided to pull the s/s switch apart found the rubber boot over the lanyard pole to be broken allowing water into the switch. So we disconnected the switch and the ski started on one cylinder and felt very strong. So we cleaned the switch and dried it. Took it out ran pretty good slight miss nothing too bad. Ski got tipped on its side with the switch in the water and started missing again. Then to make things worse the hose clamp came off the back of the exhaust in the rear of ski and engine bay got fulll of water. After this happend and the water was drained the ski has no spark whatsoever. Tried disconnecting the switch again and nothing no start, no spark just cranks. Since then my brother has checked all the resistances and everything is apparently checking out correctly. I sent him the link to the post from jetski solutions and he worked his way through checking all the suggested things and still cant get any spark to occur. He is leaning towards thinking its the cdi but isnt sure since the only way to really tell is swap it out from what ive read on here. If you all have any suggestions as to what to check they would be greatly appreciated. The fuse is ok as well. Isnt it odd that the switch made it run great only on one plug when unplugged and then once the water in the engine bay happend we lost all spark. Please help us get this thing going he's ready to just sell it for a loss at this point and i know its gotta be something silly that we're missing. THanks in advance.
 
Thanks i appreciate the info ill let my bro know and see if he can find a 650 one as there are none for him to find right now. How different is the rev limiter? Is it a big difference? Or should that just be done as a test? Thanks again.
 
any chance i could possibly

borrow one from someone in the pensacola panama city area just to see if thats the problem. Im sure my bro would meet you or put a deposit down just so he doesnt have to waste the cash on something that might not be bad. If this is an option for someone that would be greatly appreciated.
 
He bought a new coil cause i thought that was the issue but apparently it is not. Then he went through all wiring and said it all appears to be good and grounds are in tack. All voltages and resistance are within range but still no spark even with the new coil. I am guessing this means the only thing left is the cdi correct? As far as the start stop switch There is a problem there but right now its disconnected, along with the over temp switch and still no spark. I think he bought a new cdi the other day so hopefully that will come mid week and he can get this thing going again. Anyone have the back part of the electrical box they are willing to sell? The metal is all corroded and cant be put back together once he finally get the thing to spark.
