Super Jet Runs, stops, runs good...then stops

Ives been putting on alot of hours on this superjet of mine lately. Motor and electronics are out of a 95 wave raider, but put on a 61x cylinder and head, rejetted the carbs and has been running great. Bottom end is a bit rich but nothing too bad. The issue started yesterday at the lake, it ran perfect Thursday when I rode for the day with a buddy..not a single hiccup. Yesterday I was riding for maybe 30-40 minutes. Some hard riding carving, some not so hard crusing. Out of nowhere it shuts up, usually if i fall or pull the key out it starts right up but this time took a few tries. Started and lasted 10 seconds and did the same thing. Finally got back to shore and put it on the stand, ran fine when out of the water but when i went back in it did the same thing. Let the ski sit for an hour, fresh spark plugs and it rode good for about 5 minutes then issue came again. Im sure it deals with electronics because it DOES NOT bog down when it dies, just sounds like the key is pulled out. Im going to replace S/S switch with a spare but has anybody else had similar problems. Faulty grounds? Coil? any help appreciated. This ski was flawless this whatever just happened

Quick update. Connections for the switch looks good and when I split the switch it was bone dry. However when i removed the cap for the ebox I noticed moisture. Not sure if that is the issues. Less than a half a hand full of water was in the box. coated the exterior of the wires and was sitting on the top of the stock CDI. drying that out right now and will test when all dry. Will seal the hell out of the box for sure and have a secondary S/S switch I can test if the box wasn't the issue

Any other ideas or thoughts on the issue?
 
What exhaust set up are you running? Make sure there are no exhaust leaks. I ran into similar experience this when I first installed my b pipe and a hose clamp wasn't tight enough.

Dried out water box, sealed it up. took it out for a spin and same thing. cranking over in the water and nothing, disconnected the black and white wire and started right up. when I was home washing it I would start it w/o the wires connected and the second I connected it the ski shut off. something funky. Also found a mouse or rat nibbled on the white wire under the connectors. Cut/spliced/heat shrink. Will have a lake day Wednesday or test in the pool tomorrow. If the problem isn't fixed I will be dumbfounded...

I've seen the same problem when the stop switch (the red button) is stuck in the down position. Runs fine with the harness unplugged, plug the harness in and ski dies.

That only happened one time when I was washing the ski. Today I will have a chance to test it out and get a good read on if the problem is fuxed. Problem is I took the switch from another ski so now I font know if the switch is truly bad since I found one wire with the chewing marks and it was exposed.
