they don't use studs in the case that you break through the water jacket or possibly crack the sleeve. I figured this since there are no studs coming out of the engine anywhere that make a 90 degree angle with cylinder.

Plenty of non-Yamaha skis use studs on stuff. Seadoo, Kawasaki, etc. It works just fine. Less chance of stripping anything with studs.
I converted my OEM cylinder to head studs instead of bolts a couple years ago. The ADA billet cylinder comes with studs instead of bolts.
Once installed, they are generally safer and easier to use.
 
Is it easier if you get some allen head bolts on those manifolds? Somebody has to have a good way to tighten those. I just took my manifold off last night and it was a major pain.
