super jet has no spark PLEASE HELP!!

I am fed up with this because I can not figure out what the issue is.

Last summer I was riding and my sj started loosing power and running like crap, eventually it killed and would not start again. After about a half hour of being stuck in the lake it finally started again. started riding home and half way home it started running like crap again and killed. I paddled to shore and my buddy rode home to get the truck and meet me. right before he got there it started one more time and ran crappy and died. Got it home and checked the spark, it was just an occasional weak spark and after a while no spark at all. I Took the crank case cover off and there was some water in it so I replaced the stator, still nothing so I replaced the coil, then it was the end of summer and I didnt have time to diagnose and fix it before the freezing minnesota winter so I put it in storage.

I got it out a month ago and so for I have tried:
Disconnecting the ss switch
new stator
new coil, plug wires, boots
new cdi
a different ground wire from battery to head bolt
three sets of spark plugs

Maybe its something stupid and simple im missing? Or maybe some burnt or broken wire somewhere that im not seeing? I dont know...

Of all the little wires Im seeing is there any specific ones I should check first that would cause this problem if they had bad connection? Or could it be any of them?
Or maybe I hooked up the wiring wrong when I replace the cdi or stator does anyone know of a diagram to help? Its 61x electrical...

If anyone has any advice for me that would be awesome thanks!

You replaced the stator with a new or used OEM stator? Or a/m stator?
Did you test (check ohms resistance) on the stator coils on your old stator? If replacement stator was used, did you check the same?

I'm actually not sure if it was Oem or am, I wasn't asking many questions because a guy gave it to me free, is there a way to tell tho? Also I didn't test the old stator because I burnt up a wire so needed to replace it anyway. I tested this new one and it's good

Are you sure it was a 61x stator?

No it does not say. The diameters are different and the coils are different in solder locations. The difference between the two is small.
You can tell the flywheels apart easy. 4 exposed magnets on the back = 61x. No exposed magnets 62t. Also the holes are different on the front. One is circles on is half moons but I forget which is which.

Update: I took the ebox apart and messed around with the grounds a bit, I took them off and put them back on then put the ebox back together and bolted it to the ski, checked the spark and miraculously there was spark!!!! Although it was not very strong. So now I started trying to figure out why the spark was weak, I took the flywheel off and cleaned it good and put it back together. NOW THERE ISNT SPARK AGAIN???!!! so i put a small wire from the grounds in the ebox to the crank case and still no spark. Does anyone have any idea whats going on here?

Does the ebox need to be put together and bolted to the ski? or can you check for spark with it opened up
 
No, the ebox may be open for testing- that's actually preferred. Be advised that the starter drive (bendix) in the pic is toast. It will shed parts which may damage the coils. Suggest removing the starter and sealing its entry point better. That's a lot of corrosion you have there. Inside the ebox pull apart the connections from stator to cdi and clean corrosion off the connectors, then apply grease (no, it does not take dielectric grease, just regular grease)

I have a new bendix on the way, How would you seal the entry point of the starter better? Its already so tight in there its really tough to get in as it is
 
Put a ring of 1211 on the starter then install. Apply a light smear of grease to the opening where the orings slide in to make it easier.

It may not be a bad idea to coat your flywheel cover gasket and stator gland fitting with it either.

I messed around some more with the grounds in the ebox and charged the battery to 100%, now It sparks but I dont think its as strong as it should be (Its good and blue but not all that bright and I dont hear any clicking when it sparks which I should shouldnt I?) and It only sparks for 5 seconds or so when im turning it over then stops, If I keep turning it over after it stops it may come back weaker and intermitten. But if I stop turning it over and try It again a minute or two later its the same story (sparks for about 5 seconds but not as strong as I think it should).

He may mean the temp sensor on the head??

Disconnect the pink wire in the ebox to bypass it.
