When the ski was stock there was no vibration (obviously) this winter I built it up a bit (ada head, dry pipe, enhancer, 14/18concord, wwc etc.) after riding it this spring it seems to have a mild driveline vibration on the mid range. When I yanked the motor I carefully removed each set of shims, taped them together and bolted them back down to the mounts, nothing has changed except the above mentioned stuff. What could be causing this? Maybe slight cavitation? I dont think the exhaust is hitting the hull...ideas?

Its an '06 so I dont think the mounts are sagging (yet) and I put all the shims back in exactly how they where....I guess I can check alignment it just seems wierd because I didnt change any shims.
 
i didnt know it was an 06,

it wont hurn to check.

did you pull the 2 bolts to hull or the center bolt?
if you pulled the center bolt they may have shifted??

wont hurt to check, the closest i could get mine was 1/16from sise to side and with that no vibration

I pulled the center bolts on the motor mounts (to pull the engine out) I guess Ill take a look this weekend.

Am I able to check it with the rubber damper in or do I have to pull that? I really dont want to unbolt and move my engine!!!

There is practically no point doing with the rubber coupler in. Take it out to a true alignment check.

Even though you placed each shim back in its original location things still could have shifted.

How well is your ski tuned?

Judging on what you've said above, I'm willing to bet that you're running rich. I've stepped onto mates ski's that they thought were running really well, but vibrated badly. A bit of a tweak of the low speed adjuster sorted them out.

This may not be the case, but if you engine is aligned and shimmed properly, and you haven't got a sticky crank bearing from water intrusion (also causes your ski to vibrate badly as it grabs/lets go/grabs....) it may be the only thing left.

Other things to check would include a bent driveshaft, damaged impeller, crank runout too high.

I'm sure it's something simple...
