I do not think there is a stop switch relay. The wires from the stop switch go into the ebox and one goes to the ground bolt(black) and the other(white) wire goes into a plug that plugs into the CDI Ignitor. There is a start relay which I can hear click when I hit the start button.

well it would appear that your stop button is working but am not sure why it is not disabling the starter when the lanyard is not plugged in. unless it still is supposed to allow the motor to crank but without spark, like my total loss without the switch turned on.

I know last season when the lanyard was not in the ski would not even crank over it would do nothing until the kill switch was pulled out and then it start. I am definetly not looking for an airleak , correct?
Because an airleak would only cause a hot motor to keep running and not a cold motor to try and start with the kill switch engaged?

It does start and run fine it just wont stop running if I push the kill button or if I pull the lanyard out. It also starts with or without the lanyard in.

Well since the stop switch grounds out the circuit to the CDI I would think that is most likely a bad circuit in the CDI , since my last post I have been into a couple of SXR's , on the last one it developed a weird spark problem, a new CDI fixed that ski, it hasn't been back since.

It's not like the Yamaha setup the stop and start are not interconnected, the stop switch and the lanyard switch perform the exact same function, grounding out the CDI .

It should still turn over with the lanyard removed.
