Depends on the brain...on the analog system, they connect into the pickup wires, if I remember correctly.

On the (dual) digital brain, the hookup is directly to the brain.

I have the black and white wire's hooked to the green wires coming out of the stater and I know the start button is wired correctly it turns the starter,Know when I turned on the timming light on the tl box the light stays on if the lanyard is not activated. after I hook up the lanyard it works proper the light only comes on when at tdc, is this correct?

I am not sure what you mean by "the timming light on the tl box the light stays on if the lanyard is not activated."

Does it stop the motor or not?

Im trying to set the timing on the flywheel and stator. When i turn on the timing switch to turn on the led timing the light stays on no matter what position the flywheel is in until I hook up the lanyard.so no lanyard the led stays on ,with the lanyard it acts normal.I was concerned about that.

I don't know :dunno:

I've never tried that. Go ahead and time the engine.
Get it running, then try the stop switch.

That is correct. On single channel systems the stop switch(black and white wires) short the two trigger wires to kill the motor. The yamaha switch is a normally closed switch, so with the lanyard removed, the trigger is shorted and the LED stays on. When you connect the lanyard, the led will only work during normal timing. Make sense?
