Grind a little on the fitting, run a tap into the pump a little further to get the fitting in a little deeper. Every little bit matter.
I'm running kind of a custom pump, and was able to clock it clockwise slightly, but had to balance that with steering cable clearance on the other side! Too bad I didn't know about this issue when I built the pump, I could have put the cooling lines anywhere I wanted to...

I'm not familiar with your pump, but could you relocate the cooling line? Drop a plug in the existing hole. Have someone tig in a threaded bung or build up the material so you could tap it in a better location?

Probably a lot of work, but it's an idea.
 
I have a 148 pump in mine and the fitting is beside the scupper as well, my scupper does not open very far at all but still empties out any water in the hull easily.
 
You're scupper looks further forward than mine. Mine opened right on the pump fitting, and that's the side that I went with 1/2" cooling on.
Might also consider using a different hose... I've been running the clear PVC hose from the local hardware store for 3 1/2 years now with no issue, and the wall thickness has got to be a little less than what you've got on there, so a little more room for the scupper.
Are you running a bilge pump? So long as the rest of the ski is put togther right, you should have minima water coming into the hull anyways... And restricting how much the scupper can open may actually prolong the life of that rubber flap...
 
Well I test rode the ski this weekend. My tank still hasnt showed up so for now I am running a kart tank. Thanks to addict for letting me borrow it! Today I landed my first 2 flip attempts and then even started over rotating a few. The more I ride this hull the more I like it!
