Help diagnose problem

The choke does not help at all. What's strange is it ran perfect for 3 years with this jetting. Then last spring it just started doing this out of no where.

I’m no expert, sure sounds like fuel system to me. Re check everything again from inside the tank to the carbs. Did you check pop off after you rebuilt them?
 
Look for an exhaust or fuel leak.

If either occur the engine will start in the water, but it will just
crawl along at wot and never get on plane.

Another possibility is a rag stuck in the exhaust or water box. It
is common for people to forget the had a rag in the exhaust hose,
pipe or cylinder while they were working on their ski.

Another thought is did you replace the gas cap sometime before
the problem occurred? People often replace the gas cap and forget
to remove the gas cap gasket and install it in the new cap. After a
while the new cap allows water into the gas tank, and eventually it
(water) gets trapped inside the carbs.

Did you ever find the cause of your problems? I have a 2005 and it idles fine but will not rev in or out of the water, almost like it’s misfiring
 
Well I'm still fighting these issues. I think I have somewhat narrowed it down to water getting in the cylinder somehow. I tested it a couple times with water running through the cooling and then pulled the head after word and there was pretty significant milky water on top of both pistons and covering the spark plugs/domes. I have since pulled the head again to inspect for cracks. And inspected the exhaust for cracks in the water passages and have not been able to find any.

I'm a very amateur repair guy so it seems it may be over my head. Does anyone have a recomendation of someone I can send this motor to fix? Or what is the value of an 04 sxr that does not run and has registration?

Oh and it does still run fine out of the water. Also runs and revs fine out of the water with water going through the cooling. But it will not rev at all the second it is in the water.

So i am cleaning all the plugs and wiring and drying out the box. I ordered a new ignition coil and starter relay from jetmaniac just to rule those out. Also got the new aluminum joints as the plastic one broke and i am pretty sure that is where the water came in from. It was fresh water, it has never been in salt. I am hoping the cdi is still good because the seem expensive!

Yes i did replace the needle and seats in the carbs.

Ill report back after its back together.
I was going to say that your symptoms sounded like coil. I bet you will be all set with what you are doing.
