I ride in the surf every weekend and have never had an issue with salt intake into AM filters, ya it gets a splash or 2 but not a big deal plus working around stock filter box is a pain. I would rather have a little water splash on the AM filters than have a giant gulp of water go into the stock filter box, guess its rider preference.
 
Good to see you doing some fundamental mods. I am sure you will not stop there.

I am only alarmed bu your exposed flame arrestors. Put some covers on them. I have been using proks in surf and they have been reppeling sand and water great for past year.

Have you test fit the pole and steering system? If it ends inline with the hood latch with the stock bars or just aft with shortened Am ones then thats a good start. Not too short but short enough to make quite a bit of difference on a stock SJ hull. You will probably need to change out the hood impact pad to something a little thicker if you are running a limiting rope with the installed stainless hardware as it will screw up your hood pretty bad. If you are not required by law then get rid of the fire ex compartment on there as well.

100% double check to make sure your steering hits the stops before your cAble bottoms out. I recently broke my 750sx cable with an x metal pole and steering. Going to tap the steering plate for adjustable steering stops
