Rebuilding my ski's

Hi there,
Not sure if this is the right part of the forum.
This is the second post i make and i am new with riding on jetski's aswell.
Anyway what i tried to search for is water in the cylinders , is this normal or is there some broken part in the system.
What ive done last weekend is cutted the coolant tube/hose not sure whats the right word and made a T part in it so i could connect the water and run the ski on land.
I turned the faucet open and water started to come out of the exhaust and the head was cooling when the engine runned.
After this i cut of the engine and let the water run for a a bit to let it cool some more, i thought this would be good.
A little later i had turned off the water and 45 min after that i wanted to start the ski again but it didnt fire sometimes it did.
took out the sparkplugs and noticed water on them.
pushed the starter button and a big splash of water came out, luckily the gaskets were still in the blok i actually thought about later but this also let me discover a bigger problem that the piston was wrecked from 1 cilinder ( seems it happened a long time ago at the previous owner)
What i wanted to ask to you guys with some more expertise , is this normal or is the waterbox broken or something as i am not sure what this does except mixing the water with the exhaust fumes.
atleast thats what i assumed it does.
So please don't burn me to the ground right away since this is all new to me.
Btw its a Superjet 650 from i think 1994 it happend to.
