Vapor lock could be an issue given how long the stock fuel line runs are, but I doubt it. Is your fuel tank check valve working properly? When the ski is hot, does the gas cap hiss if you loosen it? Is the gasket on your gas cap properly sealing?
I would definitely recommend replacing that shaft. The bearing areas look worn and the grooves from the seal lips will most likely leak with a new seal. The shaft/seals have been letting water into the bearings for a while.
Looks great! Excellent work! For normal lake riding I don't think you'll have an issue with the bilge switch or knob. If you were riding surf it could be an issue, but you have pleny of time to determine what works.

I'd run dual cooling using the siphon line. A bilge pump is cheap and works great with the boat sitting still or full throttle. I haven't run a siphon bilge on my SN ever and I don't miss it.
