A couple of thoughts to consider.
First, have a machine shop make a wedge shaped washer to fill the gap between the pipe a manifold. It would need an o-ring groove on one side and a second o-ring to seal. Rotating the washer would give you almost infinite adjustability to make the pipe fit. (For all you entrepreneurs out there, this might be a new product idea.)
Second option, deck the manifold mounting flanges to put a slope on the entire manifold. Thinner at the front, thicker at the back to mount the entire manifold at an angle so the pipe mounting surface is angled away from the hull slightly. This won't be much help if the pipe is hitting at the manifold end. But a huge help if it is hitting closer to the nose.
