You are basically stuck using WDK's exhaust setup which isn't easy on the wallet (if you can get it). I believe Advent made a replacement programmable CDI but can't recall. Also hard to get/expensive. Yes, electronics are totally different, except the ignition coil and starter solenoid.

96 to current SJ all use 62T cases...the sticker on the front by the FW cover may say something different, but the casting by the starter nose will say 62T.
Your spline engagement is way off. Not to say you don't have an alignment or some other issue, but it needs to be splined in deeper for sure. JetManiac has good info on this posted on here.
There aren't any AM exhaust systems made for it really, besides Factory Pipe triples. You can do an impeller, etc but I would suggest leaving the motor alone. Not a whole lot to be gained there, at least for the money you will spend...
