And on the 2013, there are no high speed adjustment screws so the only way to adjust is to pull the carbs off & rejet.

As Matt_E said, raising the ex. port will give a lower cranking/indicated/static compression. However, your running (dynamic) compression will be high. This is not a measurable parameter. So IMO... NO you cannot simply put in smaller domes to raise compression. Unless you want to run race...
I can't tell. Looks wider in the mid-section than either of mine, so it could be the rare LTD.
Can you measure the diameter of the fattest portion? About 2 or 3 rings back from the cone.

The bottom of a SJ is paint, not Gelcoat. There is no gelcoat on an SMC part (the hull/bottom). So I definitely wouldn't recommend trying to gelcoat the bottom. Gelcoats are generally polyester-based and therefore not suitable for adhering to SMC, also rather hard to work...
