During your Break-in did you check your plugs every hour of operation? Looks like that Piston was starving for gas.
What does the dome look like, and post a pick of that plug.
Also with mine I noticed later that it is marked with 004-240 6R8-85560-00-00. The 004-240 is supposed to be 6R8-85560-10-00 replacement.. and now it would appear they have Pulled the images and listings for Yamaha stators from their Website..

I use STA-BIL every tank just in case I can not burn thru it before it turns. I have heard 3 months, for sure it will begin to separate. and that it is more than 10%. The ethanol will eat the carbs if not properly Winterized for sure.

How did water get into the Electrical box? Did the Engine Compartment become Flooded? if even the Lower part of the engine was submerged you may want to check the Stator Compartment.
When you replaced the CDI Did you disconnect and Dry all of the Connections in the Ebox, and then reassemble...
Which of the Factory Pipes do you have? If it is the Limited pipe the Low jets are to high, and the High Jets are to High for Keihin CDK II Carbs. 75, and 120 Are on my 93.
I recall the 94 had some wierd High and Low adjustment settings, in the Service manual, but 7/8 is a good start on each. Is the ProK filter new or used? and have you tried with the Stock flame arrester on it? did it run Ok before you put on the new Prop?
